The university was founded in 1981 as the Pontifical Academy of Theology in Cracow, continuing the traditions of the Jagiellonian University's Faculty of Theology, which was closed down in 1954 by the communist authorities. In 2009 it was transformed into the Pontifical University of John Paul II in Cracow. It is a church university financed under the rules of public universities.

The University conducts its scientific and didactic activities at the faculties of: Philosophy, History and Cultural Heritage, Social Sciences, Canon Law, Theology, and an offshoot - Theology Section in Tarnow.

In 2024, on the 10th anniversary of the canonization of Pope John Paul II, the Dicastery for Culture and Education of the Holy See erected a new seventh faculty at UPJPII - the Faculty of Communication Sciences.

The university currently has nearly 2,600 students, 60.5 percent of whom are women, and 4.7 percent are foreigners.

624 graduates left the university building last year. In the 2023/2024 academic year, 1002 male and female students began their studies, including 49 foreigners.

The university employs 242 academics, 36.4 percent of whom are women.

The university's graduates include: Stanislaw Dziwisz - former secretary of Pope John Paul II, senior archbishop of Krakow, cardinal presbyter, Marcin Wójcik - journalist and publicist, reporter, Tomasz Dostatni - Dominican, publicist, pastor of the intelligentsia, retreatist. Is Jozef Zycinski - Roman Catholic clergyman, philosopher and theologian, professor of philosophy and doctor of theology dealing with the philosophy of science, including the philosophy of mathematics, diocesan bishop of Tarnów in 1990-1997, archbishop of the Metropolitan of Lublin in 1997-2011.
